The San Diego Zoo is not in danger from the fires. The Zoo is much further west than any of the affected areas. The air there, however, was filled with smoke and ash, but it has been clearing up yesterday and today.

The San Diego Wild Animal Park (Escondido) was close to one of the fires on Sunday and Monday, but is clear now. I think that they moved some of the California Condors in their breeding/reintroduction program to a safer location, but I didn't hear of any other animals having to be evacuated.
