Sounds like your in a stressing situation. I'm not sure exactly how I would handle it either. When he pees, he isn't intentionally doing it to annoy you or get revenge for you giving him medicine. Dogs just don't have that train of thought.
I don't know what else to tell you. Maybe you could ask your vet, could some of it be side effects?
